Joint analysis and visualization of SNP genotype ...

The Institute for Cancer Research at the Norwegian Radium Hospital would like to invite all those interested to a seminar entitled "Joint analysis and visualization of SNP genotype and mRNA transcript expression data" on Wednesday January 26 at 11.30.

Speaker: Dr. Anya Tsalenko, University of Chicago and Agilent Technologies
Venue: Norwegian Radium Hospital, Ullernchausseen 70, seminar room F4 (click here for map)

Abstract:
High throughput expression profiling and genotyping technologies drive recent interest in the genetics of normal variation in expression levels of transcripts and in the genetic basis of variation observed in disease. Several studies in model animals as well as in humans have collected and analyzed parallel genotype and expression data.

Dr Tsalenko will describe statistical approaches to determine genetic association between SNP sites and the expression levels of transcripts. Using these methods association matrix is computed, whose entries represent the p-values of the association for every SNP/transcript pair. SNPs whose corresponding rows have significantly many entries with low p-values are potentially related to the normal functioning of transcription factors or other regulatory molecules. Algorithms from the literature were adopted to search the association matrix for biclusters - subsets of SNPs that have significantly many associations in common with a set of transcripts. The identified gene sets are analyzed using the gene ontology (GO) annotations. Methods for visualization of such analysis will be presented.

Described methods are exemplified by applying them to SNP-expression data collected by our collaborators in Norway.

The seminar is hosted by Dr. Vessela N. Kristensen, Department of Genetics, Institute for Cancer Research, the Norwegian Radium Hospital. Tel. +47-22 93 44 17(21), e-mail vessela@ulrik.uio.no
